Not sure if it's the same on the b's as it is c's but it depends if the immobiliser is functioning correctly but IIRC you can remove the chip from your car key and strap it onto the ignition barrel, this would cause the immobiliser to de-activate (if it's working) and use your key as normal.

Down side is that insurance would be voided if stolen and/or will only work if its working properly.

You need the Key (Chip), ECU and Reader from the ignition barrel of the doner engine.

You need the chip in the key and the ring that goes round the ignition barrel and ecu, they all need to be out of the same car to work as they are all coded. So if you have a 1.6 ecu but ur exisiting chip in the key and ring it wont work. I have a spare 1.6 ecu, ring and chip in working order

If its all from the same car, then youve wired something up wrong. The immobiliser isn't getting an ign live or something

If its the flashing ECU light then theres no easy way around it and its the chip in key.

The early Gsi didnt have the chip in key but had an alarm immobiliser above the glove box
