Is it jailbroken already?
If so, go into Rock, Settings - > Manage and scroll down to see 'Backup' (you may need to click it twice and let it backup).
When thats done, run one last backup in Itunes, then update.
Finally, after you jailbreak again, go back into Rock and run restore, it will re-install all your jailbroken apps.

i used aptbackup to do this and it caused endless endless problems as most apps are not yet compatible with ios4 so I was constantly on safemode until I restored it again. I would deffo start again with 4 and reinstall separately and check compatibility. There is a jailbreak app compatible spreadsheet i will get link later.

If you don't have Rock and have Cydia then get an app called aptBackup - it will it do a similar job.

Note it will only reinstall your apps not reconfigure them.

Yes but you back it all up via iTunes before restoring so you can put it all back on.
