They smoke when the diesel is burned with insufficient oxygen.

Diesel is less volatile, so doesn't combust as readily as petrol. This means you quite often have unburnt fuel passing into the exhaust which gives you your black smoke.

Some modern diesels are far more efficient and clean burning. The volkswagen PD unit is a good example and rarely smokes if at all.
