jogging and then stretching is the right thing to do, but its probably down to what sort your doing.
You will always feel tired the next day though regardless of the warm down if youve pushed yourself.

During training I never used to stretch before the warm up, unless I was really stiff, mainly because our warm ups were usually 1500-2000m so that gave a good chance to loosen up before the main training. Then used to finish with around 200m of swim down.
Racing was different as you got to warm up at the beginning of the session, but could be waiting round hours for your event, so a few events prior to mine I used to stretch. Generally never got to do a swim down unless it was at the bigger events like the Nationals etc
2000m warmup?! Thats 80 lengths, about all I do for a whole session
Used to 6-7000m a session, but I was a competitive swimmer taking part in competitions etc.
I used to be up @4.45am to go training, then go to school or work then would be back to the pool in the evening and sometimes weights after training.

You can actually stretch whilst warming up/ down by doing drills
