Im an apprentice joiner , and at present do not go over the threshold that would tax me 22% , therefore I am on a tax code but not "BR".
I am looking into a second job , and know that this second job will possibly put me over the threshold.
However , what I want to know is , will all the tax payment be taken from my 2nd job , and not my main job

It will be taken from any earnings that put you over the threshold...which will be the second job...
So in answer to your question = YES

but if you pay NI on your main job you can claim exemption from paying it on your second job.

i pay tax and NI on my main job and im in the 22% tax band i think but also work part time doing around 5-15hrs a month but they dont take anything off, they have my tax code on my pay slip so im guessing i will get a tax bill at the end of the tax year
