Is the small spring meant to be above or below the larger spring?

but the image on the website has it the other way around

Its called a helper spring mate.
If the damper is fully de-compressed the springs won't be under any load so the extra spring takes up any slack.
I think thats why, correct me if i'm wrong someone lol

Mine were on the top when i bought the car. What difference will it make?

well my came at the bottom mate it will be better bec less strain on the spring

Oh, mine don't have that

When jacking my car up the spring falls out of place and I have to hold it in, but I think it's cause I wound down the coilover the whole way

I wasn't going to bother with them tbh buts it can fail an MOT and i cant be arsed to wind them up once a year, damn im lazy ha ha
