If a car was fitted with front and rear strut braces, thicker anti roll bars and roll cage...
would it put certain parts of the car under stress that were not subject to those levels of stress beforehand and not designed to take that force and therefore crack/twist things?
Have heard of older cars that have fitted those sort of mods and because its made them that stiff its twisted things like the sunroof so they leak when it rains 
Or is not really a problem?

Not really... it just "shares the love" betwwen the bits that are stressed anyway

What if the car was lowered 60mm would fitting a front strut brace affect anything?

i got 3 braces (upper and lower front, upper rear) and eibach arb fitted. yes, it did affect the handling but you can't say it makes the body stiff... proper rollcage would
